Could be a number of things butit sounds like the whole bearing kit needs replacing. There is sometimes an issue with the pivot shafts and frame housings that the bearings sit on. They can wear out and taper slightly at the edges. It can be very hard to detect when just checking individual parts but once they are all assembled together, the small amount of play at each bearing can add up and be felt as play in the whole back end. Remember, the steel bearing races sit in Aluminium frame mounts.. not the best idea in the world! Also the seatstays on Fuel EX's are designed with a small amount of vertical flex in them. I've not come across any of them 'softening' to cause sideways play though.. Don't Trek warranty frames for 5 years though? Send them an email, see if they can shead any light on the matter.
